Both he and Kenneth Baker were at Shadow Moses at the time of the takeover of the facility by FOXHOUND and the Genome Soldiers. In order to obtain the PAL (Permissive Action License) code to use the nuclear weapons at the facility Anderson was tortured by Revolver Ocelot. During the interrogations Anderson died. It is speculated that Ocelot intentionally killed him because he knew too much about his past from taking part in Mission Virtuous and Operation Snake Eater and being part of The Patriots alongside him. After his death a FOXHOUND member named Decoy Octopus skilled in the art of impersonation would take the place of the DARPA boss and trick Solid Snake dying before his eyes due to the effect of the FOXDIE virus. The real Donald Anderson would be found dead in the cell next to the torture room. There Solid Snake found his body which had been decomposing for several days and began to draw conclusions about what had happened to the DARPA boss.

The two were present to oversee a rail gun testing exercise with security provided by special forces group FOXHOUND. he hid an optical disc containing REX's test data and gave the PAL card to Meryl Silverburgh a fellow prisoner. He was tortured by Revolver Ocelot and his right arm was broken during the interrogation. Because he hadn't been trained to resist physical torture he ended up divulging his detonation code for the activation of REX. was later held prisoner by Ocelot in the facility's armory where Solid Snake found him tied to a support pillar and wired with C4 explosives. However Baker was cut free by the mysterious Cyborg Ninja just prior to the C4 detonation interrupting the battle that had ensued between Ocelot and Snake and driving the former away from the area. Baker recognized the Ninja as a former experimental genome soldier he was then interrogated by Snake regarding the PAL system. He told Snake to seek out the card key held by Meryl and handed him the disc containing the data on the training exercise for him to return to the Pentagon. However having become infected by the FOXDIE virus unwittingly carried by Snake Baker suffered a sudden heart attack as he implied the existence of REX's ability to fire a stealth nuke via its rail gun and that its discovery by the public would leave ArmsTech and him "finished." In his death throes Baker attempted to warn Snake of the Pentagon's plans after realizing the true nature of the situation but died before Snake could learn more.

During the Shadow Moses Incident he participated in the Liquid Snake revolt as a member of the FOXHOUND rebel group calling themselves the Sons of Big Boss using his mental powers to brainwash the Genome Soldiers. He tried using his mind-reading ability to get the nuclear missile launch codes from DARPA Chief and ArmsTech President Kenneth Baker but failed as Baker had psychic isolation implanted in his brain as a security measure. Finally he fought Solid Snake using his great psychokinetic abilities. During the battle Mantis snuck into Snake's mind and there he found the same emptiness that lay inside him but in the end he was defeated. It was precisely with his death when for the first time he used his incredible powers to help someone showing Snake and Meryl the path they should follow.
